[bibtex-key = Coles2011TOHMed] [bibtex-entry]Abstract: This paper presents a virtual environment for training femoral palpation and needle insertion, the opening steps of many interventional radiology procedures. A novel augmented reality simulation called PalpSim has been developed that allows the trainees to feel a virtual patient using their own hands. The palpation step requires both force and tactile feedback. For the palpation haptics effect, two off the shelf force feedback devices have been linked together to provide a hybrid device that gives five degrees of force feedback. This is combined with a custom built hydraulic interface to provide a pulse like tactile effect. The needle interface is based on a modified PHANTOM Omni end effector that allows a real interventional radiology needle to be mounted and used during simulation. Whilst using the virtual environment, the haptics hardware is masked from view using chroma-key techniques. The trainee sees a computer generated patient and needle, and interacts using their own hands. This simulation provides a high level of face validity and is one of the first medical simulation devices to integrate haptics with augmented reality. -

The review summarizes aspects to be considered in the deployment of haptics technologies in medical training. First, both force/torque and tactile feedback hardware solutions that are currently produced commercially and in academia are reviewed, followed by the available haptics-related software and then an in-depth analysis of medical training simulations that include haptic feedback. [bibtex-key = steyer_removal_2009] [bibtex-entry]Abstract: We developed a cryo-imaging system, which alternates between sectioning (10-40 microm) and imaging bright field and fluorescence block-face image volumes with micron-scale-resolution. For applications requiring single-cell detection of fluorescently labeled cells anywhere in a mouse, we are developing software for reduction of out-of-plane fluorescence. In mouse experiments, we imaged {GFP-labeled} cancer and stem cells, and cell-sized fluorescent microspheres. To remove out-of-plane fluorescence, we used a simplified model of light-tissue interaction whereby the next-image was scaled, blurred, and subtracted from the current image. We estimated scaling and blurring parameters by minimizing an objective function on subtracted images. Tissue-specific attenuation parameters {[micro(T):} heart (267 +/- 47.6 cm(-1)), liver (218 +/- 27.1 cm(-1)), brain (161 +/- 27.4 cm(-1))] were found to be within the range of estimates in the literature. {"Next-image"} processing removed out-of-plane fluorescence equally well across multiple tissues (brain, kidney, liver, etc.), and analysis of 200 microsphere images gave 97 +/- 2\% reduction of out-of-plane fluorescence. Next-image processing greatly improved axial-resolution, enabled high quality {3D} volume renderings, and improved automated enumeration of single cells by up to 24\%.0 The method has been used to identify metastatic cancer sites, determine homing of stem cells to injury sites, and show microsphere distribution correlated with blood flow patterns. - Z. We aim to accurately identify plaque tissue types from fresh cadaver specimens rapidly (less than 5 hours) in three dimensions for large specimens (up to 4 cm vessel segments). A single-blind validation study was designed to determine sensitivity, specificity, and inter-rater agreement (Fleiss’ Kappa) of cryo-imaging tissue types with histology as the gold standard. Six naïve human raters identified 344 tissue type samples in 36 cryo-image sets after being trained. Tissue type sensitivities are as follows: greater than 90-0.448766or adventitia, media-related, smooth muscle cell ingrowth, external elastic lamina, internal elastic lamina, fibrosis, dense calcification, and hemorrhage; greater than 80-0.445833or lipid and light calcification; and greater than 50 0.000000or cholesterol clefts. Specificities were greater than 95-0.445838or all tissue types. The results demonstrate convincingly that cryo-imaging can be used to accurately identify most tissue types. If the cryo-imaging data are entered into visualization software, 3D renderings of the plaque can be generated to visualize and quantify plaque components. -

[bibtex-key = salvado_removal_2007] [bibtex-entry]Abstract: Intensity based registration (e.g., mutual information) suffers from a scalloping artifact giving rise to local maxima and sometimes a biased global maximum in a similarity objective function. Here, we demonstrate that scalloping is principally due to the noise reduction filtering that occurs when image samples are interpolated. Typically at a much smaller scale (100 times less in our test cases), there are also fluctuations in the similarity objective function due to interpolation of the signal and to sampling of a continuous, band-limited image signal. Focusing on the larger problem from noise, we show that this phenomenon can even bias global maxima, giving inaccurate registrations. This phenomenon is readily seen when one registers an image onto itself with different noise realizations but is absent when the same noise realization is present in both images. For linear interpolation, local maxima and global bias are removed if one filters the interpolated image using a new constant variance filter for linear interpolation (cv-lin filter), which equalizes the variance across the interpolated image. We use 2D synthetic and MR images and characterize the effect of cv-lin on similarity objective functions. With a reduction of local and biased maxima, image registration becomes more robust and accurate. [bibtex-key = salvado_method_2006] [bibtex-entry]Abstract: We are developing methods to characterize atherosclerotic disease in human carotid arteries using multiple MR images having different contrast mechanisms (T1W, T2W, PDW). To enable the use of voxel gray values for interpretation of disease, we created a new method, local entropy minimization with a bicubic spline model (LEMS), to correct the severe ( \$approx\$ 80\%) intensity inhomogeneity that arises from the surface coil array. This entropy-based method does not require classification and robustly addresses some problems that are more severe than those found in brain imaging, including noise, steep bias field, sensitivity of artery wall voxels to edge artifacts, and signal voids near the artery wall. Validation studies were performed on a synthetic digital phantom with realistic intensity inhomogeneity, a physical phantom roughly mimicking the neck, and patient carotid artery images. We compared LEMS to a modified fuzzy c-means segmentation based method (mAFCM), and a linear filtering method (LINF). Following LEMS correction, skeletal muscles in patient images were relatively isointense across the field of view. In the physical phantom, LEMS reduced the variation in the image to 1.9\-0x1.cb896b7fa2adcp-2nd across the vessel wall region to 2.5\%, a value which should be sufficient to distinguish plaque tissue types, based on literature measurements. Dark blood T1W, PDW and T2W MR images were used to measure carotid wall volume and MaxWA by two independent observers for inter-observer and intra-observer variability assessment. RESULTS: The intra-observer absolute difference of carotid wall volume for T1W, T2W and PDW images were 67.3 +/- 47.5 mm(3) (2.3 +/- 1.8\%), 63.2 +/- 52.2 mm(3) (2.0 +/- 1.3\%), and 69.8 +/- 45.2 mm(3) (2.4 +/- 1.7\%) respectively. The inter-observer absolute difference of carotid wall volume for T1W, T2W and PDW images were 103.5 +/- 141.8 mm(3) (3.0 +/- 3.1\%), 95.9 +/- 102.1 mm(3) (3.1 +/- 2.6\%), and 132.1 +/- 87.8 mm(3) (4.3 +/- 2.7\%) respectively. The intra-observer absolute difference of carotid MaxWA for T1W, T2W and PDW images were 6.9 +/- 5.0 mm(2) (4.2 +/- 2.9\%), 5.1 +/- 4.2 mm(2) (3.1 +/- 2.3\%) and 7.5 +/- 4.7 mm(2) (4.2 +/- 2.7\%) respectively. The inter-observer absolute difference of carotid MaxWA for T1W, T2W and PDW images were 9.5 +/- 4.2 mm(2) (5.8 +/- 2.3\%), 6.4 +/- 6.1 mm(2) (3.8 +/- 3.1\%) and 10.8 +/- 7.3 mm(2) (6.1 +/- 3.7\%) respectively. Both intra- and inter-observer variability in carotid volume measurement tend to be smaller than that in carotid MaxWA measurement with intraclass correlation coefficients ranged 0.932 to 0.987 for volume measurement and 0.822 to 0.946 for MaxWA measurement. - H. de Visser, C.J. Research {limitations/Implications} -- Deeper verbalization analyses are needed to evaluate the common frame of reference development. {Originality/Value} -- This study highlights haptic interactions importance when designing virtual environment that support shared manual tasks. [bibtex-key = Chandra2008b] [bibtex-entry]Abstract: This paper presents a technique to remove image artefacts, formed under the cyclic additive group Zp, during the inverse Radon reconstruction from prime-dimensioned discrete projections. The cyclic artefacts are circulant matrices that arise from gaps in the known projection data. These artefacts are superimposed periodically on the reconstructed image. The summed value of unknown artefacts at an arbitrary image pixel location is determined using other, overlapping artefact combinations that are located at image positions where their component values are known. Latin squares are used to optimise the selection of these known elements. The result requires an irregular sampling to obtain the known correction values, but, once found, provides a multitude of exact solutions, as the sampling pattern for artefact corrections is translation invariant. -

Research approach -- An experimental approach in which 44 students were asked to work in pairs to reconstruct five {3D} figures. {Findings/Design} -- The results show that including a contextual clue in virtual environments improves collaboration between operators. Research limitations -- Further investigative work must be carried out to extract accurate female collaboration profiles. {Originality/Value} -- The results enable three collaboration profiles to be identified. They also allow the extraction of some characteristics of a contextual clue which can be added to a virtual environment to improve collaboration. Take away message -- The contents of a collaborative virtual environment influences the way that users collaborate. -

Our cryo-imaging system provides extreme (>60GB), micron-scale, fluorescence, and bright field image data. Here we describe our image pre-processing, analysis, and visualization techniques. Processing improves axial resolution, reduces subsurface fluorescence by 97%, and enables single cell detection and counting. High quality 3D volume renderings enable us to evaluate cell distribution patterns. Applications include the myriad of biomedical experiments using fluorescent reporter gene and exogenous fluorophore labeling of cells in applications such as stem cell regenerative medicine, cancer, tissue engineering, etc. - Z.A. [bibtex-key = salvado_parametrization_2007] [bibtex-entry]Abstract: Level-sets are powerful techniques to segment images because they can accommodate any contour topologies. We used B-splines to model level-set functions using fewer knots/coefficients than pixels. This forces the contours to be smooth without the need to minimize smoothing terms. We implemented a standard variational method where objects were segmented based on their edges. We also developed a method to segment images of piecewise constant intensity objects. In this case the level-sets were directly computed from a classification step without evolving the contours. We tested our method on simulated MRI brain data. We showed that by using three level-sets in a multi-layer scheme, the classification of brain tissues was more robust than the standard fuzzy c-means algorithm even with spatial regularization. -

[bibtex-key = salvado_fuzzy_2007] [bibtex-entry]Abstract: We report in this communication a new formulation for the cost function of the well-known fuzzy C-means classification technique whereby we introduce weights. We derive the equations of this new weighted fuzzy C-means algorithm (WFCM) in the presence of additive and multiplicative bias field. We show that the weights can be designed in the same manner as prior probabilities commonly used in maximum a posteriori classifier (MAP) to introduce prior knowledge (e.g. using atlas), and increase robustness to noise (e.g. using Markov random field). Using prior probabilities of three popular MAP algorithms, we compare the performances of our proposed WFCM scheme using the simulated MRI T1W BrainWeb datasets, as well as five T1W MR patient scans. Our results show that WFCM achieves superior performances for low SNR conditions, whereas a Gaussian mixture model is desirable for high noise levels. WFCM allows rigorous comparison of fuzzy and probabilistic lassifiers, and offers a framework where improvements can be shared between those two types of classifier. - O. Salvado, S. Yutszy, J. Diagnosis and staging of atherosclerosis is a challenge, especially with regards to the identification of plaque vulnerability. We are developing imaging methods based upon MRI and intravascular microcoils. In order to rigorously validate our MRI imaging methods and algorithms, we have developed a new cryo-imaging system that allows one to alternately section and image the block face of tissue. We obtain 3D pathology of vessel segments excised from cadaver and we characterize the tissues of atheroma using episcopic autofluorescence and bright field microscopy images. After embedding the vessel, the block is frozen, and block face microscopic images are taken every 200?m with an image resolution of 30?m?30?m. The series of images is then corrected for uneven illumination, serially registered to one another, and the 3D vessel segment is reconstructed. Some sections are recovered and processed with histological staining for validation. Seven tissue types can be readily identified from the cryo-images: necrotic core, calcification, lipid pool, media, adventitia, fibrosis, thrombus, and normal intima. Since the whole vessel segment is available, we could register 3D data to images from MR, or other modalities, for validation. In addition, visualization tools such as multi-planar reformatting 3D rendering can be used to study 3D plaque morphology, in microscopic detail. -

[bibtex-key = salvado_new_2006] [bibtex-entry]Abstract: The partial volume effect is a significant limitation in medical imaging that results in blurring when the boundary between two structures of interest falls in the middle of a voxel. A new anisotropic diffusion method allows one to create interpolated 3D images corrected for partial volume, without enhancement of noise. After a zero-order interpolation, we apply a modified version of the anisotropic diffusion approach, wherein the diffusion coefficient becomes negative for high gradient values. As a result, the new scheme restores edges between regions that have been blurred by partial voluming, but it acts as normal anisotropic diffusion in flat regions, where it reduces noise. We add constraints to stabilize the method and model partial volume; i.e., the sum of neighboring voxels must equal the signal in the original low resolution voxel and the signal in a voxel is kept within its neighbor's limits. The method performed well on a variety of synthetic images and MRI scans. No noticeable artifact was induced by interpolation with partial volume correction, and noise was much reduced in homogeneous regions. We validated the method using the BrainWeb project database. Partial volume effect was simulated and restored brain volumes compared to the original ones. Errors due to partial volume effect were reduced by 28 and 35 percent for the 5 and 0 percent noise cases, respectively. The method was applied to in vivo thick MRI carotid artery images for atherosclerosis detection. There was a remarkable increase in the delineation of the lumen of the carotid artery. - Yu Shi, P. We use specially designed intravascular and surface array coils that give high signal-to-noise but suffer from sensitivity inhomogeneity and significant noise. We present here a new non-parametric method for correcting the images without assumption of the number of different tissues. Intensity inhomogeneity is modeled with cubic spline and is locally optimized using an entropy criterion. Validation has been performed on a specially design neck phantom as well as actual MR scans on patient neck. This same algorithm has been successfully applied to the correction of very high resolution, intravascular coil images. The steep bias is corrected sufficiently to aid human interpretation of gray scales. It should also make possible computerized tissue classification -

[bibtex-key = salvado_partial_2005] [bibtex-entry]Abstract: Many medical images suffer from the partial volume effect where a boundary between two structures of interest falls in the middle of a voxel giving a signal value that is a mixture of the two. We propose a method to restore the ideal boundary by splitting a voxel into sub-voxels and reapportioning the signal into the sub-voxels. We designed this method to correct MRI 2D slice images where partial volume can be a considerable limitation. Each voxel is divided into four (or more) sub-voxels by nearest neighbor interpolation. The gray level of each sub-voxel is considered as "materials" able to move between sub-voxels but not between voxels. A partial differential equation is written to allow the material to flow towards the highest gradient direction, creating a "reverse" diffusion process. Flow is subject to constraints that tend to create step edges. Material is conserved in the process thereby conserving MR signal. The method proceeds until the flow decreases to a low value. To test the method, synthetic images were down-sampled to simulate the partial volume artifact and restored. Corrected images were remarkably closer both visually and quantitatively to the original images than those obtained from common interpolation methods: on simulated data mean square errors were 0.35, 1.09, and 1.24 for the proposed method, bicubic, and bilinear interpolation respectively. The method was relatively insensitive to noise. On MRI physical phantom and brain images, restored images processed with the new method were visually much closer to high-resolution counter-parts than those obtained with common interpolation methods. - A. [bibtex-key = Goksu2004] [bibtex-entry]Abstract: Transfemoral Endovascular Aneurysm Management, the less invasive treatment of Aortic Abdominal Aneurysms (AAA), is a highly specialized procedure, using advanced devices and requiring a high degree of clinical expertise.There is a great need for a navigation guidance system able to make this procedure safer and more precise. In this context of computer-assisted minimally invasive interventional procedures, we propose a new framework based on the cooperation between the real environment where the intervention takes place and a patient-specific virtual environment, which contains a virtual operating room including a C-arm model as well as the 3D preoperative patient data. This approach aims to deal with the problem of lack of knowledge about soft tissue behavior by better exploiting available information before and during the intervention through a cooperative approach. In order to assist the TEAM procedure in standard interventional conditions, we applied this framework to design a 3D navigation guidance system, which has been successfully used during three TEAM interventions in the operating room. Intra-operatively, anatomical feature-based 2D/3D registration between a single 2D fluoroscopic view, reproduced from the pose planned in the virtual environment, and the preoperative CT volume, is performed by means of a chamfer distance map. The 3D localization of the endovascular devices (sheath, guide wire, prosthesis) tracked either interactively or automatically on 2D sequences, is constrained to either the 3D vascular tree or a 3D device model. Moreover, we propose a first solution to take into account the tissue deformations during this particular intervention and to update the virtual environment with the intraoperative data. -

With carotid surface coils, challenges include: (1) a steep bias field with an 80\¯hange; (2) presence of nearby muscular structures lacking high frequency information to distinguish bias from anatomical features; (3) many confounding zero-valued voxels subject to fat suppression, blood flow cancellation, or air, which are not subject to coil sensitivity; and (4) substantial noise. Bias was corrected using a modification of the adaptive fuzzy c-mean method reported by Pham et al. (IEEE TMI, 18:738-752), whereby a bias field modeled as a mechanical membrane was iteratively improved until cluster means no longer changed. Because our images were noisy, we added a noise reduction filtering step between iterations and used about 5 classes. In a digital phantom having a bias field measured from our MR system, variations across an area comparable to a carotid artery were reduced from 50\1002237260 <5\% with processing. Human carotid images were qualitatively improved and large regions of skeletal muscle were relatively flat. Other commonly applied techniques failed to segment the images or introduced strong edge artifacts. Current evaluations include comparisons to bias as measured by a body coil in human MR images. -

We use intravascular and surface array coils giving good signal sensitivity but significant inhomogeneity. Because multiple images are obtained, it is desirable to acquire images quickly, limiting the signal to-noise ratio (SNR). In human carotid images, bias was corrected using a modified adaptive fuzzy c-mean method with a mechanical membrane model of the bias field [1]. Noise reduction filtering, background segmentation, outlier class identification, and signal normalization were all designed to address specific technical issues such as the noise, steepness of the sensitivity fall-off, and absence of signal near regions of interest due to fat suppression and blood flow compensation. In a synthetic image having a bias field measured from our MR system, variations across an area comparable to a carotid artery were reduced from 60\26772733257 <5\% with processing while the misclassification rate was kept below 4\ 5.406839e-270ven with a poor SNR of <7. Human carotid images were qualitatively improved and large regions of skeletal muscle were quantitatively flattened and normalized for inter- and intra-subject variation. Beyond visualization, virtual angioscopy must provide functions of exploration and quantitative analysis of vascular structures for the diagnosis, planning and assistance of interventions. [bibtex-key = Acosta2002] [bibtex-entry]Abstract: The characterization of the vessel and its lesion is part and parcel of any patient specific planning of endovascular interventions. Thanks to the virtual exploration of a CT volume image acquired under clinical routine conditions we provide the practitioner with the primary elements to plan the intervention. Thus, the curve representing the evolution of the area of the lumen cross-section along the vessel centerline as well as the localization of the stenosis are derived from the virtual exploratory navigation. Due to the lack of reference in medical applications, an animal model of stenosis has been created and used to evaluate our approach. The stenosis characterization through virtual exploratory navigation has been applied to a set of ten sheep iliac arteries and compared with the characterization performed from classical reformatted CT slices and histological cross-sections. The validation of this virtual navigation based analysis is essential to the elaboration of planning systems aimed at the prevention of restenosis phenomena in transluminal angioplasty (accurate localization and covering of the lesion), as well as the treatment of the restenosis phenomena by intravascular brachytherapy (taking the vessel geometry into account). -

It is based on the virtual environment developed for the exploratory navigation within 3-D volume images. Tools actions involved in the considered minimal invasive procedure have been analyzed and we present the basis of a methodological framework for the simulation of particular endovascular procedure, i.e. the artery wall expansion using a non-compliant balloon. We especially describe the characterization step, which concerns the accurate and automatic detection of the internal wall of the vessel, the description of the lumen surface, the extraction of a region of interest and the analysis of the parietal quality including the lesion. A preliminary surface model of the tool, interacting with a volume representation of the vessel wall, has been introduced in order to predict the plaque behavior during the surgical procedure. Thus, the ideal surface of the lumen and the final shape of the vessel as well as the optimal tool parameters (size, position) taking into account the lesion characteristics could be computed in the simulation process to perform actually a patient-specific planning of intervention. -

[bibtex-key = paprokiunpub02] [bibtex-entry]Abstract: Feeding the world and preserving its diversity of life are two incredibly challenging tasks where technology has a critical role to play. Current progress in understanding, discovering and identifying living species has to be accelerated significantly, but getting information from the physical world into the digital domain is a major impediment. However, computer vision and medical imaging provide more effective approaches to acquire raw data from samples, and process and transform the data into more a useful form of information. By adopting and adapting these approaches, larger volumes of data an be obtained more rapidly and more accurately. Accelerated Phenomics represents a new research activity that utilises contemporary computer vision, image analysis and pattern recognition technology to speed-up the process of species discovery and classification. This talk will provide an overview of the aims and direction of the Accelerated Phenomics project, analyse current technical challenges and present initial results achieved by the collaborative efforts of our groups. During the talk, the audience will be invited to provide feedback and suggestions. -
